I know for a fact that its not your shoe! It would happen with any shoe. I had the same problem and went to see a pediatrist, new orthotics(insets) and problem solved!! Mine was also just one foot and its called 'Mulders click'. If it feels like a hot pain in those little bones hehind the ball of your feet, thats it! The little bump on the insoles someone else referred to previously relieves the pressure also without specific orthotics

I have had lots of problems with this with my funny high arched feet. So much so that after the epic I had lost all sensation in some of my toes for 2 weeks.

 

The hard carbon soles don't help, but other than thst it's not the shoes, its your feet.

 

After trying a lot of things (and wasting money on the Spesh inner soles and other inner soles that on emolds in the oven I finally solved much of my issues by:

 

1. Moving the cleat back from the the ball of the foot as in this recommendation:

2. Secondly I had custom innersoles made with a HUGE metatarsal pad - highly recommended but not cheap. But I had them made such that they'll fil road shoes + mtb shoes.

Shimano also offer a range of innersoles which mite help solve this problem. Shimano offer a wide range of footwear designed for comfort and performance at reasonable prices.
