I found I had similar pain a while back, the result was my seat post was not extended enough and, although the angle of the saddle was comfortable, I needed to move it forward a touch. This put me in a more vertical line over the cranks and helped ALOT.

 

When aiming for a saddle, test as wide a variety as possible. The one that fitted me the best landed up costing me 20pound - Charge Spoon

 

(Edit - bike is a Morewood Shova ST with a 140mm fork - as opposed to recommended 130mm)
