This is all great advice as I too am experiencing the same problem. I noticed that in that since I switched to cleats a month ago my left knee is sore - so bad I could not commute the one morning.

 

I identified seat creep as a problem (and the cause of a rather irritating noise). I also found that with cleats I'm exercising both legs equally where before cleats, my right leg was doing all the work.

a small change can make a difference.  I was getting knee pain, and feeling my hamstring when riding my road bike.  It was only in my right leg.  I noticed when I cycled that my right foot was turned out slightly more than the left.  Checked my shoes and found the cleat had shifted slightly from the original setup.  Moved it back into place (about 2mm's) and haven't had a problem since.

On the mtb however, when I'm going downhill standing out the saddle I tend to always put my right leg forward and by doing that strain my ITB.
