I have two bikes, one has avid juicy brakes and the other has shimano XT, is it possible to use the tyres on either bike even though the rotors are different makes, they are the same size, but I have been told you can use avid rotors with the XT, but not XT rotors with the avid brakes? Any advice on this matter would be appreciated.

tyres have nothing to do with what brand of brakes you use. If you want to swap entire wheel sets then it should make make a difference. But you will not have the same stopping power untill you have bedded the pads to match the rotors.
