Johan, the only thing that concerns me is the Warrantee.

"This warranty does not apply where a Silverback bicycle has been modified in any way from its original specifications."

So that means you can not even change the grips or replace the tyres.

Mampara,

I understand your concern, but in any case in all theory any brand only warrant their frames and parts unique to the brand.  All the other importers of parts warrant the rest.

That part I cleared up already.  So I can chp and change actually if the shop allows me.  That is why I can ask this question of what I need to change.

You should really check out this Silverback website.  They even have a feature that you can tell them of your dream bike.

Ok.  Lets forget about Price and Brand.  Brake systems over all.  What is the general preference?

Manufacturer and model.  It might be V-Brake, Disc Brake Mech, or Disc Hydraulic.

Shimano XTR V-Brake looks like this

Nah shimano V's suck, the palleogram, (think that is spelt right), gets all screwed up in the mud and sticks up. Best V's on the market are Avid Single Digit Ultimate or if you have the money, Extralite ones.

If you are making a one off investement and not prepared to lash out $ to upgrade the bike in the future (the brakes system) stick with the Tektro V brakes over the mechanical Disks.

Tektro = great v brakes,  but if you decide to upgrade to a hydraulic disk later then you will need to buy new disk compatible hubs/wheels as well as the brake system.

Mechanical disks = medicore performance (for disks) and not much better than the Tektro v's, but the phoenix comes with a shimano disk friendly hub so you will not have to buy new hubs/wheels WHEN you do upgrade to a hydraulic disk.

Some manufacturers already spec their entry level bikes with disc ready hubs. How much more does it cost? Their savvy proberbly is if the frame is already disc ready, why not make the wheels aswell.
