Spoke to the guys at rush sports and they think that the adapter may be the reason for the rotor rubbing against the shock stanchion. Running cheaper centre locks at the moment and it seems to have solved the issue. Just no real stopping power now

Oh ok. So you have centre lock hubs. I understand.

There should be no problem with the rotors and brakes matching.

I run shimano brakes and have had ashima rotors, avid G3 and now Hope floating and no issue.

I have a buddy running shimano rotors with Avid brakes no worries.

Different rotors of the same size will have almost no change to your breaking power. The stopping power comes from the breaks not the rotors, unless you move up a size as you then have more usable breaking surface.

If they are new they may have some residue cleaning materials from the factory causing the pads not to grip properly. Try using a little acetone to rub the rotor where the pads connect, failing that t may be time for new pads.

Ran XT ice tec rotors with R1 brakes. Made a very wierd blowing noise at certain speeds. Changed to avid G3 rotors and it was silent. My only conclusion is the shape of the XT rotor caused the sound
