100 ZAR says your head tube wasn't reamed and faced before the headset was installed, hence the misalignment.

 

I know this because there are about 2 complete facing sets in the whole of Cape Town.

Interesting. Hmmm. If the headset was installed locally or aftermarket then this would be a possibility yes but the headset is the original CK headset that was installed by the manufacturer, Santa Cruz, and has never been removed or adjusted. (SC Tallboy LTc). However... when the Float fork was on the bike I accidentally used way too much torque on the top cap at one point. Wondering if this caused some kind of misalignment that only became apparent when the narrower steerer was installed. Im beginning to think so. The chafing should go away when the Fox Float is back but the problem would return whenever a fork with a slightly narrower steerer is used. Interested to know the list of issues that could arise when too much torque is applied to a top cap, other than bearing damage?

The only reason it is chafing is because your RS steerer tube is thinner than the range of tolerance that the headset's collet can compensate for.

 

The fact it chafes on one side and not evenly all around is a separate issue indicating that the top and bottom faces of the head tube may not be parallel. It is also possible that the headtube is perfect and your RS steerer is bent....

 

Unlikely that over tightening of the head cap would cause misalignment since it would apply quite even clamping force.

 

Make sure there is no dirt or grit in the bearing cups as this could also cause bearings to seat at an angle to the steerer centreline.

Well, maybe half, cos you didn't mention in your original post that the frame was carbon.

Unless you ordered a built-up bike from the factory it was my understanding that all the SC bikes in SA come as frames and are built-up by the LBS. Certainly this was the case with my TBLTc and it didn't come with a Chris King headset either.
