Oops ... I also have two holes to plug ....

The TREK has gromets with holes in it.  I am thinking of using some black silicon to plug the hole .....

Either buy new grommets, leave it as it is.

Or use Crystal Gorilla Tape. https://www.gorillatough.com/product/clear-repair-tape/

You'll also never need to waste money again on specific frame protection. A roll of clear Gorilla tape will set you back about R185.00 at Builders Warehouse. It protects the bike really well.

How do you get the stuff off later if you used it as a frame protector...?

Why bother to plug the hole?  If there was a cable routing through the hole it does not necessarily mean that the hole is sealed so why the need to seal it now?  Unless it is the ocd in you, then it is ok.

You pull it of.....

It does not leave a sticky residue like the cheap frame protectors of BBB. It also does not pull the paint of your bike. If there is perhaps some sticky stuff afterwards, then just clean it of with paraffin.
