Best (safest) way to hang bikes up in the garage?

The system used at Deluxe coffee for bike in the coffee shop ... yes you ride your bike straight in and hang her up where you are sitting.

If your rafters are exposed, just hook the front of your saddle over one of them. If that's too high, tie a noose (yes, like the picture!) and put the saddle's nose through that.

 

For myself, the bikes are all in the lounge so I use wheel hooks made by Giant (Sportsmen's Warehouse or most bike shops) with the bikes alternating - one up, one down, one up, one down - so I can save space.
