I have a new Trek full Sus, the rp23 suspension unit is big side facing front, the standard way.

however I have very little water bottle clearance, if I swapped it around I would have more space for the water bottle, can they be swapped around, I don't see why not??

Turn it around, but deflate it and bottom it so you can check that there's clearance all the way to the bottom of the stroke. You don't want to find interference while casing a landing.

+1, you don't want the adjustment lever pushing on the frame.

I have the same problem on my Trek, but it's the same with all bikes that have the shock joined to the top tube. I solved the problem with a bottle cage offset plate that dropped the bottle 20mm.

 

I then proceeded to prefer a Camelbak and have never used the bottle cage.
