Knee pain at the back of it could indicate that your saddle is bit to high....but yo mentioned your back and calve as well.You could be overextending with that specific leg, due to a leg length descrepancy or your not sitting square on the seat. Sit on trainer and let someone observe you from behind and see if you have a hip drop at the one side.
